This became part of one of Gene Roddenberry' s main theme songs--not the Treks, but the one with the androgenous aliens flying around in clear ships--the name escapes me.

No, it may sound similar, but it's not used in the movie. If you listened carefully, you would notice that this song is not there. However, it is very, very beautiful and really does sound like Avatar music.
